Orders that change after an opportunity is won.

What is the best practice of reflecting an order that has been changed after the opportunity has been won.  Our Sales Team "books" their sales and wins opportunities in CRM 2011, and the orders and invoices are pushed to GP.  Sometimes a customer will change the order after the Opportunity has been won and the order has been created.  We want to be able to show in CRM the change in the "booked" dollar amounts and have a paper trail so to speak.  The reason for this is that our sales reps are statisized on booked dollars and when an order is changed to decrease the booked dollar amount, we need to be able to document this in CRM with a paper trail.   What is the best practice to handle this.
